Git beginner question

Hay , im new in github and have a question. I have a Project and load the Client files and over ssh on my server the serverside files on my Project. The Problem is now he autopull the whole repo in my locale pc folder and my server, now i have All Client files in my server folder and all my server files in my Client. Why ?
